I've imported some MS Word/RTF documents with baseline-shifted footnote
references and only recently discovered that Frame (Version
7.1/Windows) DOES import that feature, too. It's barely visible, but
once you know where to look ...
Now, is there some way to find/remove these formattings apart from
doing it by hand?This is quite tedious and maybe impossible for a few
thousand footnotes.

Are they implemented as overrides on a format? If so, you could re-import
the format from a master template and remove overrides.

They were imported from RTF; the text was formatted with pre-defined
with Framemaker templates, there were no overrides allowed ("Remove
irregular formats" turned on), but char-based settings (size etc.)
aren't affected by the import settings. Applying a char format to
baseline-shifted text doesn't solve anything, the baseline-offset
remains.

That also would remove any special formatting, change linebreaks etc. -
with reimporting as MIF it's the same.

I wish Framemaker either didn't support this feature or had a decent
GUI option for baseline properties - I have't found any plugins for
this so far.

Have a look at Format > Document > Footnote properties and change the
"Number format in main text" to baseline. That should work.

Thanks for the suggestion, but it doesn't work. This setting has no
effect at all.
If the offset is 6pt in the source, it would take about 2 and a half
ALT-Down arrow "increments"(?) in Frame to correct, with 3pt only one.
If you don't have any baseline shifts in the source there's no problem.
All chars entered directly before or after it inherit this offset - the
only way around it is copy & paste. The shift is the height of a
period, only shows up at 400% magnification on the screen, but in print
it should be visible.

I am not sure about the context of the baseline shifts, but the Alt+Home key
combination resets the baseline shift while retaining all other character
properties; applying Default Pgf Font from the character catalog or through
shortcuts will reset all character properties.
